And the 49ers lost because Smith left a lot of plays on the field that day by being to conservative. They were very bad on third downs. Contrast that to Eli, who was more willing to make tougher throws that lead to his team winning. Greg Cosell had a great breakdown of this after the game last year.

If any NFL executive or coach were to read your post, they would laugh at you. No one in the NFL wants to "limit" their offense, teams want explosive plays in the passing games and that going to mean taking lower percentage/higher risk throws. I mean there is a reason why Smith is sitting on the bench with a 104.1 QB rating.

He is a limited passer, the Niners know this and to get to the Super Bowl, they are going to need some more explosive plays out of the QB.

49ers lost because of a muffed punt that gave the Giants a short field, not because of Alex Smith.

In fact the 49ers muffed 2 punts that day and both ended up being costly. Both Ds were very tough and Eli just took advantage of the short fields given him.

The perception in the NFL is that you need a dynamic Qb in order to win a SB. But it's not totally true. Brady lost 2 SBs to a team that had a better D. Pittsburgh won a SB despite Qb play not because of it. P. Manning's only SB win came in a year when the Colts D finally played at championship level. Qb are glorified and you cannot win with a bad one. But a great team can win with a average Qb play and it's been done many times.

The muff punt wasn't the sole reason they lost, in fact there is never a sole reason why teams win or lose in the NFL. But one of the big problems the 49ers had was they were 1/13 on third down and only one WR caught a pass, they couldn't sustain drives which in part led to their demise.

And yes you do need a QB who can make the tough throws to win in the NFL. Outside of Dilfer and Johnson, every QB on this list are willing to make the throws.
